I would like to replace the "Add Reply" and "Add new topic" with my own buttons. Is this possible through the templates?

It is possible, but you would need to use CSS. You aren't going to be able to modify the actual markup for those particular buttons. Your best bet would be to use something like FireBug for Firefox to see what actual css you will need to update. The markup for those buttons isn't very clean.
