I am trying to use the Registered User default DNN profile data instead of the MyProfile fields for the profile, and it works except only about half of the fields are available in the "Select which information to display:" section.  I have about 15 custom fields that I added to the DNN registration section and even some of the base fields aren't available for a user to click to add to their profile.  Is there a way to manually select these or what's making them not show up?

Travis,
You have to first select which fields you want to be available to the user from within the Profile configuration. You also have to make sure that these fields are marked as visible under the DNN Profile properties. If you that configured properly then it should appear just fine.

Ok, I had forgotten to activate them from the main profile config settings after I had added them to the registration questions, and now they are showing up in the individual profiles to select and make visible on the profile page. However, now that I can select to add them, there are still 4 or 5 questions that I have filled in but are still just not showing up on the main profile page. What am I missing now?

Also, for some reason my profile is not showing up in the profile listings or searches. I have a test profile created as an admin and as a regular registered user and the registered user profile shows up fine in the browse, search and list modules but the admin account does not. Is there a reason for this or have I hidden it somehow? It's driving me crazy and I can't seem to figure out why.

You need to into the profile and actually update the MyProfile section. At the very least, you will need to enter a profile name. Once you do this the profile will appear in the listings.

I think there was a bug somehow because the profile had already been created, updated and I was using it as the template profile but it wasn't showing up.  Then this morning I logged in and it was there so I'm not sure what the problem was but for the time being it's ok.  My first and more important question though is still unanswered if you get a chance.  Thanks -

Travis,
You will have to email support to create ticket for this problem. We will also need admin access to make sure everything is setup properly. Usually it's just something minor and can be fixed fairly quickly.

The profile used as a template disappears from the list. This is by design. You can see it when logged in as this user but it doesn't show in the list. It is normal.
